Well another thing was the conversation between Dooku and Obiwan in Ep.II, when Dooku claimed that Qui-gon shared many of his ideas and opinions and that surely he would join forces with him. He may just have tried to manipulate Obiwan, however Dooku wasn't known to be the most dishonest of all Sith, he almost seemed like only a semi-Sith.

Also, I'm not sure Obiwan truly believed Anakin to be the chosen one. He may just have trusted in the opinion of Qui-gon and later just came to be used to Anakin and getting into believing the story himself out of habit, without ever really been convinced. If Qui-gon really was a semi-Sith like his old teacher it could have been his intention to smuggle the future apprentice of Palpatine into the Jedi order.

I know I know, this is about Yoda, not Qui-gon, but I thought it would be funny to add some more weird speculation to the game. ;)

Let's see now... Yoda, a sith... He was alive for over 900 years and he never once thought of becomming one... Well, if an almost one thousant year entity never became a Sith, there is a likely trap in the bottom of that dark force pit of power.
Yoda was too wise to be seduced to the easy way of sith. He just did his Jedi training so he became just as strong as the most powerfull (i guess) Sith lords were; but the fight against Sidious was lost after he fell from that platform and couldn't continue the fight on eaqual terms. He did however make the plan on how to destroy sith when they aged more though... The all-machine-father of Luke Skywalker was no longer as strong when Luke became a full scale Jedi as the lightsaber duel on Deathstar 2 before the Emperor showed. Luke didn't kill his father but rather than that (unknowingly that Anikin once saw Mace Windu being fried by emperor's lightning attack) caused his father to recall his own sight of horror unfolding and preventing his son's death by throwing the emperor into the main reactor shaft... In a way... (out of topic this time) come to think of it... Anikin was the chosen one, he did destroy the Sith although he infiltrated their ranks to do it... And used 21 years to make that happen...
